Source and Binary Installation on Same System: Exactly Why Not?

Due to the problem I posted at How to Upgrade to VS2008 SP1 Beta and Customize?, I want to try running my customized version on the machine I use to customize it. Yet we're warned against installing both the source and binary versions at the same time. The obvious reason for this is that we might mess up Visual Studio in such a way that we can't use Visual Studio to fix the mess.

But what are the other reasons not to do this? I just installed my customized version on a VM that I also used to build the customized version, and was able to use the customized version. I recognize that this only means that the problems are not obvious, so, what are the non-obvious problems?
